Nationals seems more impressive and far more important, but tournaments like Athens and SCQANIT are really, really big ones to win. There are always great teams there, while at Nationals some teams aren't quizzing because they aren't techically part of AACS (or something like that). My personal opinion is as follows…The best team always wins SCQANIT, but anything can happen at Nationals. If you're able to survive through the long, grueling Tuesday in the alumni building, you have two days to get ready for the finals, where again, anything can happen. IMHO.
NY has a 2nd place trophy and a 3rd place plaque from Nationals…let's go get the big one, guys!!! 
(Oh yeah, I'm the only New Yorker here)
Would have liked to win either SCQANIT or Nationals at least once in my “career,” but I guess I would rather take home the Nationals trophy…

I think the harder of the two to win would be SCQANIT, but a National title is the quiz to win. I have never one first at ANY quiz, so I have two shots left and am preparing as such.

Sorry to disappoint you Faith, but you're not the only New Yorker here.
And yes, there are teams that quiz at tournaments like Athens and SCQANIT that cannot quiz in Nationals (I should know, I am on one of them).
In answer to the original post:
In my opinion, it is hard to compare the two tournaments as they are both quite different in format and depth. SCQANIT definitely has the more teams, but lacks the stress level and the sheer length of Nationals. This factor is quite important, as you all well know, some teams tend to do well early on and than fade as the day lasts; or visa-versa.
If I was forced to pick one, I would have to go with Nationals because of the endurance and the teamwork required to stay in the various quizzes (expecially with the, may I say: “interesting” questions that are asked).

I think Scqanit might be the quiz you have to quiz better to win because of more teams but, being a National champion swings a lot of weight!

TMA (The Master's Academy from Florida) did it in '94 and '95. You probably know a guy that quizzed on that team-Matt West. Aaron Wells led Pleasant View KY to wins in both tournaments three years in a row (06-08)

Nationals. Period. It may not have the best teams, but there is nothing like standing on the stage after Q20 of the final game as the champion. Plus you get to walk up in front of like thirty million ppl and get the trophy. Second best is Athens. So many teams and such good competition. It makes a new year seem that much better.

Athens in years past has been the second best tourny, but this year the field was much smaller and, to me at least, the competition was down. Scqanit was definitly the second best quiz this year.

Maybe this year Scqanit was. Over all Athens has to be second best in my experience. but I did not quiz this year.

The answer is, it depends on what you are after. SCQANIT is opened to more teams and to a larger age group, so victory is often more difficult. AACS has more history, more reverence, and ends the year. The years of tradition at AACS are kind of like how watching black and white NBA (or NFL or MLB) games make you appreciate the heritage of the game, AACS has things that are so cool. The fraterinizing in the hallway. The rounds off, especially early on. The chapel break, just as the event gets rolling. The pairing program where judges keep saying, “I see too much purple and a little red.” The fact that everyone there had to win a tournament just to be there. The fact that Mr. Douglas likes to quiz with the lights off. The fact that the finals are on a second day in an almost 700-seat arena. None of this can be duplicated. And so, until the competition becomes so inferior that it isn't even comparable, AACS will be the tournament people want to win, even if there was a more impressive field at SCQANIT, Athens, Colorado, or any other event.
